The Museum quarter is always worth checking out. Anne Frank's House is also an absolute must - I recommend a trip for waffles as an emotional pick-me-up afterwards, though! A bike tour is a wonderful way to experience the city, or simply hire a bike aand explore by yourself. A word of caution - the Dutch WILL assume that you are experienced in their cycling behaviour (cycle fast, don't stop unless crashing is a given, give pedestrians the evil eye).
